To equip your skin, you'll need to go to the Suit Vault and equip it from there. As the Dark Knight suit is one of the skins you can get for free, you simply need to progress through the game to get it.

However, you may be looking for the LEGO Batman: Legacy of the Dark Knight outfit. This is a suit you need to buy from the Bat-mite Store, which can be accessed in the Batcave Arena. It can be bought for 35,000 Studs.
